  • Annovar has been here for quite some time now and is still as powerful. It takes various formats as input and generates tabular output that can be parsed and adapted to any needs.
  • SnpEff and SnpSift do some of the same and more with VCF input.
  • vcfCodingSnps is also dedicated to annotating VCF files.
